- Abstract
The pBAC 108L and pFos 1 vectors were developed as stable propagation vectors which, due to their extremely low copy number, facilitate the cloning of a large-sized insert containing repeated DNA. However, the low copy number requires laborious end-DNA preparation for end sequencing and chromosome walking. Here we describe efficient methods for end-DNA isolation. The entire process, including small-scale DNA preparation, restriction digestion, self-ligation, and PCR with vector-based primers, is carried out in 96-well formats. Using a Fosmid library of genomic DNA of Candida albicans, PCR products ranging in size from 0.1 to 8 kbp were generated from 118 end sequences in 140 reactions from 70 Fosmid clones. A single or a prominent band was found in 101 of these reactions. Twenty-six of these bands were tested for walking and all of them proved to be specific. Thus, the system overcomes the disadvantage caused by low copy number. This system allows rapid physical mapping of genomes, and is adaptable for several other vectors including BAC (bacterial artificial chromosome), PAC (P1-derived artificial chromosome) and YAC (yeast artificial chromosome).Key words: IPCR, LM-PCR, chromosome walk, genome project, contig map.Les vecteurs pBAC108L et pFos1 ont été conçus comme vecteurs de propagation stable qui, en raison de leur très faible nombre de copies, facilitent le clonage d'inserts de grande taille contenant de l'ADN répétitif. Le faible nombre de copies rend cependant laborieuse la préparation d'ADN pour des fins de séquençage des extrémités ou encore de marche chromosomique. Les auteurs rapportent ici des méthodes efficaces pour isoler l'ADN des extrémités des clones. Le processus au complet, incluant l'extraction d'ADN à petite échelle, la restriction enzymatique, l'auto-ligation et l'amplification PCR à l'aide d'amorces spécifiques du vecteur, peut être réalisé dans des plaques de titration à 96 puits. À partir d'une banque Fosmidique d'ADN génomique du Candida albicans, des produits PCR dont la taille variait entre 0,1 et 8 kpb ont été obtenus pour 118 extrémités parmi 140 réactions représentant 70 Fosmides. Une bande unique ou majeure a été observée dans 101 de ces réactions. Vingt-six de ces bandes ont été utilisées pour des fins de marche chromosomique et toutes se sont avérées spécifiques. Ainsi, le système permet de surmonter les désavantages liés au faible nombre de copies.
