- Abstract
Background: In line with the global tendencies, antimicrobial resistance (AMR) is of increased public health significance in Hungary. AMR may derive from various sources, including the food production sector. An excessive amount of antibiotic compounds are used at animal farms, which contributes to the expansion of diversity and amount of the resistance gene pool (resistome). Several resistance genes (ARGs) are in the genetic environment of mobile genetic elements (MGEs) which facilitate the spread of ARGs among bacteria. Objectives: The study aimed to reveal the faecal resistome of lactating sows and to include the examination of their set of mobile genetic elements (mobilome). Materials and methods: Faecal samples of four milking sows were shotgunsequenced on an Illumina next-generation sequencing platform. The pool of paired-end reads acquainted was filtered of erroneous and host-deriving sequences and taxonomically classified with Kraken2, according to the NCBI nt database. Bacterial reads were assembled, and contigs were aligned to the CARD database with RGI. Perfect and strict ARG matched were kept and further analysed. The MGE coexistence prediction was based on a HMMER analysis with PFAM v32 and TnpPred databases, while the plasmid origin of contigs was examined with PlasFlow v.1.1. Results and discussion: We identified 26 bacterial genera, with Escherichia, Prevotella and Bacteroides having the highest relative abundance. All in all, 54 ARG-types were detected fulfilling the minimal identity and coverage requirements that may encode resistance against 25 various antibiotic groups. Contigs containing ARGs named AAC(6')-Im, APH(2")-IIa, baeR, a CfxA6, Escherichia coli marR mutant conferring antibiotic resistance and marA were predicted to originate from plasmids. Our findings of ARGs and antibiotic compounds linked are in accordance with the results of international studies concluding that the examination of resistomes may lead to valuable discoveries in connection with AMR's appearance and spread.
